Main focus on the development of an extensive Hidden Markov Models (HMM) and Stochastic Context-Free Grammars (SCFG) framework to be used in various algorithms.

Secondary structure prediction and pattern discovery are examples of features, where Hidden Markov Models are used. For RNA structure prediction SCFG algorithms become important.
